"Conspiracy" is defined as: 

A secret plan by a group to do something unlawful or harmful. 

In science, "theory" is defined as:

A plausible or scientifically acceptable general principle or body of principles offered to explain phenomena.

Therefore, "conspiracy theory" can mean:

A plausible secret plan by a group to do something unlawful or harmful. 

The CIA created the term "conspiracy theory" for purposes of psychological manipulation, but the negative connotation can be reversed.
